Would you be worried about Traceability?

There is this large project running in my company where the code has been live for about 5 years now. This project has roughly 6000 test scenarios in which some 3000 are marked as Automated. And they have a very stable automation suite that runs every day's build. When the test lead plans regression testing before a release, in the manual regression plan he includes only those tests which are marked as not automated. But there is no traceability any where (either in the test case or in the automated script) to say which automated script covers which test case. As the test cases and the test scripts were written long back and it will be a quite an effort and time if we want to add Script name against Test Case name.

Would you prefer to spend time and money to do that exercise or would you prefer to trust if the test case says it has been automated and not run them manually?

You can decide whether its worth spending effort now based on few of these criteria:

1. Any major issue as raised due to not having traceability?
2. Stability of the SW
3. Life time expectance of the SW
4. Frequency and size of the new enhancements
....

Personally I would not trust it. I'd want to be able to verify that the tests I thiought were being run for each build actually were.

Having said that if you were able to demonstrate that the sum of all execued automated tests = the sum of all tests marked as autiomated then expending a huge amount of effort cross referncing them may not be worthwhile.
