I'm about to conduct some testing which involves switching existing web applications from Sybase to SQL. Testing will have the same web app in two IE browser windows one connected to Sybase the other SQL. The plan is to visually compare both to ensure data integrity.
Is there a way to automate this process by having a testing tool compare both screens and highlight any inconsistencies? Preferably a tool that is freeware or cheap if possible.

This scares the crap out of me, lol. You can, visually, do some work to at least verify that they didn't compeltely botch the migration. However, this should be the simplest form of testing.
There is so much more work to do here. First, you cannot verify the database integrity of a web app through the application itself, or at least not with any database that is over a few thousand records long. Data integrity checks must be run independent of the web interface to ensure that all data was migrated accurately. Also, you need to verify the database structure. This might be the job of the DBA, but it never hurts to walk through the new structure with the DBA to ensure it's accuracy, also. This includes field types, lengths, keys, flags, etc.
So there is a lot of work outside the visual part of it that needs to be accomplished, also.
