TestPartner version QARun
I am just starting out building some automation for a Windows GUI client. It is not web based. Based on some of the comments out here, would I be better off using TestPartner?
Are there some issues I should investigate before proceding?

What language is your application under test written in? For most languages such as C and VB then yes, TestPartner is the product that you should use. If it is Powerbuilder, or some other less common languages, you may need to use QARun since TestPartner doesn't yet support them.
Also, if your application connects to the mainframe via an emulator, QARun may need to be your answer. I don't think TestPartner officially supports any emulators at this time.
Word of warning, QARun is being grandfathered out of use. There is no end date listed, but Compuware would like all new development done in TestPartner. You just have to decide which to use if TestPartner does not specifically support your platform. If it is not listed as "Supported" then Compuware does not have to provide any support/help for it.
