We have been writing scripts for QARun now, for about three months and it seems that it will take another few months, untill the whole program is tested till the ground. Problem is, that we already have about thousand scripts (not small ones) in one database. We want to use the same database, but is it possible to put scripts in multiple projects or so. I have searched, but I couldn't find something like projects or so.

When you say that you have so many scripts, are these all individual tests or could you rationalise these into Libraries of functions?

You could export the scripts you want out to a holding location and import them into another database. This option is under the File menu selection. Keep in mind that you will need to export/import the events, checks, object maps, etc. required to run the script.
