Adam, I have never seen this behavior with nested scripts, and do not
think it's a bug.
Either of the following lines will minimize a window:
Window WMinimize, "", ""
It may also be possible to minimize some windows using InputKeys and/or a
menu item added to the AUT by the developer (check its "Window" menu).
If you can't find any code that minimizes the AUT, it may be:
1. Calling code in external library file (.sbl). Check for any lines near
the top of the file before the Sub Main that begin with "'$Include <somefile>.sbh".
2. Calling a local sub/fun (in the script before or after Sub Main).

Something you may want to check is the GUI Playback Options under the
tools menu option in Robot. Make sure the 'Unexpected Active Window' and
'Error Recovery' tabs are setup to your needs.
