I have QTP looping (example: For i = 1 to 100) the entire test. If I hit QTP's STOP button, all the iterations will still continue. How can I stop QTP without shutting it down?
I am not clear, what is the scenario?. Why is it looping and on what condition. U can insert ExitTestIteration or ExitTest somewhere in this loop to stop the test run.

Yeah , You can use Exit statement to get out from the loop action or test.
Where you are trying to stop,
If Condition check is true quit here using ExitFor
continue the loop
Hope this makes sense

What version of QTP are you using? Is it patched?
I have seen this in some VMs. Run the test with few rows of data, instead of 1 huge data file. For example, 4 test instances with 25 rows each.
