I can only speak from the tools I have used and my experiences and those boil down to this: I use mainly manual testing when it comes to these. I find the maintenance is way too problematic on automation of those types of objects and I get more done and get it done quicker when I just rely on my eye and brain.
As far as Flash goes I have found that the main tools I used for this (SilkTest and WinRunner) were very poor at doing anything with it and basically what it boiled down to was glorified screen captures.
As far as Java applets, I have had much better luck with SilkTest than with WinRunner although I would not exactly classify it as having much luck. Both had their problems - enough so to make me just test the objects manually. This was made even more the case when the JDK changed. Rarely did I have a Java applet or Flash component that was so large I could not hope to test it manually.
I would recommend you click the search link on the navigation bar above and search on the word "Flash" and then do another search for "applet" and you will see various posts in different forums where people discuss their own issues on this.
